I'm basically in this same boat (pvr350 comcast qam + pchd3000 ota atsc). I like the idea of connecting the channels with the XMLTV ID.

But which is the right one to put in the other's field?

For example, for my local KASA Fox 2:

KASA, QAM ch. 2, XMLTVID = 12377
KASA_DT, ATSC ch. 2_1, XMLTVID = 31566

The only differences I can think of between the QAM and the ATSC flavors of each channel would be the ad-hoc commercials inserted by Crapcast, maybe. And, just guessing, but I would suspect the ATSC flavor to be regarded as more authoritative... but I wonder if that's really true. Which xmltvid would you use? Also please advise if I'm confused about any of this.
